Recently my 2008 Paatriot began making a ""clunking"sound in the rear end area.I took it to a body shop for other problems and the inspector told me it needs a new rear end.I'm gonna take it to my mechanic for another inspection/opinion.I'm pouring money into this #$%# thing and am thinking of either junking it or selling it for parts. What could the noise be?If it needs a rear end will it cost alot?(Like $1,000 or more)?

It could be a worn or loose RDU, worn bushings, or the dreaded rusted subframe. I had a clunking noise in my rear end a couple years ago and it turned out to be a loose mounting bolt for the RDU, shop tightened it up for free.

If it's something like worn bushings i'd expect a couple hundred $$. A subframe a couple thousand $$. There's plenty of posts about the costs for them in previous posts, just do a quick search.
